The ship is massive and it will take you multiple hours to explore it on your own so it is better to wait for the raid to end after which you will have plenty of time to find this chest. Make your way down the long walkway that is lined with troops and go to the hidden machine room. The combination of the levers from left to right is 1, 5, 3, 2, 4, 6. This combination will open a door above you and you can use the thrusters to go up top.
Now make your way to the area in the middle with two massive pipes and walk along them. After this jump from platform to platform until you activate the fan and launch yourself upwards to the area with a series of hallways. Follow the biggest hallway until you reach the Transfer area.
Now make your way to a locked door and use the interact button to get in. Be on the lookout for ‘Watchers’ who will call in reinforcements if they see you. Either sneak by or kill them all and get to the raised floor. Then hang to the right of the wall until you pass some computers and reach a room with ash. Jump down to the next room with gold chains and continue on its path until you reach the room with the giant fans.
Move across the fans when they stop – use the console to turn them off for a short amount of time – and get on the platform to your top right. Get on to the platform and get your hands on the Ventilator Chest.
